I’m finalising an MSc thesis that revolves around protein-ligand docking and I’d like a skilled collaborator to guide me through the analysis and interpretation of my AutoDock results. The docking runs are complete; what I need now is a clear, publication-quality story extracted from the data.
Here’s the current state:
• Receptor and ligand preparation followed the standard AutoDock 4 workflow.
• Multiple docking runs produced clusters, binding energies and poses that still need rigorous filtering and visual explanation.
What I want from you:
1. Inspect my grid parameters and scoring to confirm the protocol’s validity.
2. Parse the *.dlg files, cluster the poses, and identify the most reliable binding modes.
3. Generate interaction maps and figures (PyMOL, LigPlot+ or equivalent) suitable for direct insertion into the thesis.
4. Provide concise commentary that explains why the selected poses are biologically plausible, how they compare with literature controls, and what the binding energies imply.
5. Deliver clean tables (CSV/Excel) and high-resolution images (PNG/SVG) together with a brief “Results & Discussion” draft I can adapt into my chapter.
Acceptance criteria:
• Top poses ranked with RMSD, binding energy and key residue contacts clearly reported.
• At least three publication-ready figures (2D interaction diagram, 3D binding pocket view, energy cluster plot).
• A methodological note (~1 page) justifying docking parameters and validation approach.
• All scripts or command lines used, so I can reproduce the workflow later.
